Note: this is NOT an installation guide. It assumes you have everything installed and working
Since NNTP has done amazing work putting MeginStats (we really need a short name for this but MS is so not going to work ) and NPS hopefully consolidating some of the info scattered aroud the place into one single post will help alleviate the "How do you.." questions and make it easier for a proper User Guide to be put together over time.
Meginjarder plugin
For the most part, MeginStats extends ont he functionality of the original Meginjarder (MJ) plugin and provides a web interface to the database to provide useful data collected by the MJ plugin. The commands available in game via the MJ plugin are the same as with the original plugin but MeginStats extends on those and has added some more.

Now, the above link is based on the original MJ command set so here is the current list of available commands based on NPS 0.70:
Member Commands:
@member whois <name> - List information about an allegiance member.
@member whoami - Return your identification number.
@member friends [online | add <name> | remove <name>] - Manage your
allegiance friends list.
@member list >arguments> - List allegiance members. As arguments you can use
a combination of the following: magistrate, chainmanager, reporter, questmaster,
wantgroup, wantfellowship, xpchain, lockpick, alchemy, cooking, fletching, nearby,
online, level <, level >, class = Mage Or Melee Or Archer
@member fellowships - List fellowships that are looking for additional fellows
aswell as members that are looking for a fellowship.
@member set [<name>,] <arguments> - Set allegiance member flags.
Default <name> is you.
@member at <location> - Find people at
@member password <password> - Set your MeginStats web access password.
@member timer - New Quest timer functions. Enter "@member timer" for more information.
White Mage's Quest Timers plugin recommended.
@member housing - House maintenance and location functions." @member timer help:
@member timer list -- List your current timers.
@member timer longlist -- List your current timers with extra information. @member
timer find <pattern> -- Find out what timers available match <pattern>.
@member timer available -- List all timers available.
@member timer add <questname> -- add a timer for <questname>.
@member timer remove <questname> -- Remove a timer for <questname>.
Message Commands:
@message <name>, <message> - Sends a message to someones inbox even
if they are offline.
@message <group>, <message> - Sends a message to a group.
@message inbox [new | read] - Shows your inbox, meaning messages sent to you.
@message outbox [new | read] - Shows your outbox, meaning messages you have
sent.
@message read <msgid> - Prints a message to display. Check your inbox
or outbox to get message id.
@message delete [all | <msgid>] - Delete messages. You can only delete
read messages in your inbox.
@message motd <message> | delete - Shows, sets or deletes the Message
of the day.
Quest Commands:
@quest add Event title | date of event | Event description
@quest edit <eventid> New description
@quest delete <eventid>
@quest list <arguments> - Lists quests. As arguments you can use a combination
of the following: mine, nrofdays=#
@landblock Commands:
@landblock get - gets description of the current landblock.
@landblock set <description> - sets descritption of the current landblock.
@landblock delete - deletes description of the current landblock.
Enhanced Commands
"/mbr set" command parsing. You can now string multiple commands together, for example: /mbr set NNTP, magistrate=1, chainmanager=1, main=Airor, minichain=5
Additional Commands
The following are the additional, new, or enhanced commands added by using NPS:
@mbr at location -- Show a list of all allegiance members at >location> (i.e. @mbr at marketplace) (NPS 0.40)
Housing (NPS 0.70)
@member housing help:
@member housing coords <coords> - Coords should be in 10.2S, 25.5E format,
just like on the Housing tab.
@member housing hide - Make it so only you can see that you own your housing.
@member housing info - Show information about your current housing situation.
@member housing purchased <date> - Date must be in mm/dd/yyyy format,
just like on the Housing tab. i.e. 12/30/2002
@member housing release - Drop your house from Meginjarder's tracking system.
@member housing show - Make it so that anyone can see that you own your housing.
@member housing type villa|cottage|apartment|mansion - Define the type of house
you own.
@member housing number <number> - Set your apartment number. @member housing
street <streetname> - Set your apartment's street name.
@member housing hall <hallname> - Set your apartment's hall name (Oriel,
Haven, etc).
NOTE: You must do a "@member housing purchased" before you can use the other housing commands. You'll then be prompted to do a "@member housing type" followed by a "@member housing coords" to get the basic housing info uploaded.
The housing info will then be available on your character page in MeginStats.
Main Toon
If you have two toons, Joe and Jack, and your main toon is Jack, you can login to Joe and "/mbr set main=Jack" which will add an entry to the database.
In MeginStats, this will allow you to see, for example, messages sent to any of your toons when you log in to MeginStats as Jack. It's the beginning of a toon aggregation system which will make maintaining your toons in MeginStats easier
/mbr set main=toonname
/mbr password *password* command to set a password in the MJ database (NPS 0.40)
/mbr set password=pass in addition to /mbr password
Deprecated Commands
"/mbr set gmtoffset" and "/mbr set flid" have been disabled in NPS. They were in the original pluginserver but it does not make sense they should exist (NPS 0.52)
Quest Timers
Quest Timer support is done in conjunction with White Mage's Quest Timers plugin

This list is not yet comprehensive, but I will be updating this post to add more information. This list does cover all commands in /mbr, /event, /landblock, and /message which have checks for flags. i.e. if it isn't listed above, then anyone can do it.
